I personally recommend JSPs over C# as we have many MVC technologies to implement over it.

With the advent of Microsoft's MVC 3.0 and Razor-view, using C# is powerful. JSP is effective, but so is .Net framework with C# and the new MVC. The two technologies are on par, it's a matter of what language you take after; especially now that C# has come of age. C# is powerful and versatile.

C# can also be a good choice. As you see, if you know Java, you can build (special) desktop applications and web page(servlet or jsp) easily.
