In a large organization, when there is a large communication gap between the middle manager and the employee..wherein managers misusing their position, forming few groups (favorities) and only letting them know the important info..narrowing/hiding facts from the top management...Under this circumstances, Does an employee have any options? Sud he/she, remain in a disguised state/resign/complaint. If complaint, then whom to complaint, Will employee's identity be kept confidential? if an emplooyee does not have good relationship with the manager then wud there be a high chance that an employee be fired.

to avoid communication gap an employer must see him in all roles. he should visualize the work and mental condition of employee.i think make every thing on record, black and white is good idea but biggest sucesse will be to generate thrust in employes mind about improvement in communication and as employer we should let them know what could be the possibel loos to organization as well to them due to lack of communication
If there is a communication gap between the manager and the employee then the first thing an employee should do is to talk to his manager and try to sort out the differences among them.I know its not an easy thing to do but as an employee if you want to keep working there and don't want your work efficiency to decrease then you need to work in a healthy work environment which is only possible if you have no qualms with anyone.So go and talk to the manager and see if you could sort out your issues with him.

I just want you to tell that, it might be the duty of the manager not to disclose certain things to employee. And the employee is just taking it wrong way. If the employee is performing well then he/she will be given more responsibilities .
I want to know is the employee preforming well than others in the organization ? Does he/she have a good past ? Or did the employee create any problem to the organization when certain secrets were disclosed to him/her ?

Communication gaps are very common in organisations with autonomous groups as discussed in the question.
An employee in such a situation should:
1- keep all communications in writing (specially email)
2- Where ever others are concerned in a communication, a cc list must be made
3- If superior dislikes the cc listing, then one can resort to the comfort of very good filing of documents with related cross references
4- always ask for confirmations after a consversation recollecting main points and action to be taken
5- Never indulge in office gossip, or befriend "special" earmarked people who spy for others
6- Keep friends as far as possible who are not from the office, and for those from office, try to interact only after office hours
7- Never confront the manager directly, instead offer positive suggestion if at all. Try to align with his way of thinking even if it drags your energy down

Firstly, since I am not aware of the position you hold in your company, it may not be proper for me to say that your manager is in the wrong position, to the extent that it relates to the "communication gap" aspect. Your manager may not disclose certain information to you for "confidentiality reasons" or due to your position, you may not be authorised to know such information. If so, your manager is just performing his/her duties in the ususal course of business.
